If you are playing on Amateur level, there is actually a puzzle instruction that shows up at the top of the hints bar that explains this little detail. I missed it the first time around. It's a nice feature that I hope will remain in upcoming games.

My approach was to do one side at a time as I felt it was easier and more organized that way. And if you want to form letters for words that go on the righthand side, left-click the letters. If you want to form letters for words that go on the bottom, right-click on the letters.
