I am not at all familiar with this game so may not be able to provide the kind of help that you need, but reading over the walkthrough, it says this about the game: If you have already exhausted all possible clues in a certain area - go to another part of the globe and then come back. New clues might surface - like the appearance of the letters here. So, it sounds to me like if those things are not showing up for you, then it means you need to accomplish other things first in a different part of the globe, and then these items will show up for you when it's time for them to be there. In addition to MaG's walkthrough, you might find these UHS hints helpful.

Take a look at this page for some Chichen Itza maps, if you haven't already. Looking over the walkthrough, I see a 6-skull puzzle and a 14-skull puzzle, among other things. Are we having fun yet?

Here's a spoiler for the El Castillo inner pyramid: Step into the Inner Pyramid and look down to your left at the carved stone on the floor. Pick up the Mayan Skull. Turn round and step back up the entrance. Turn right and walk round behind the pillars. Just round the corner is a Barbed Rope which you will need later. Go now the central plinth and note the four glyphs. Look up and note the opening in the roof. Leave by the other exit and walk down a lined tunnel. Eventually you will reach an rock tunnel. Go forwards about 5 clicks and pick up the Easter Island Skull on the right. Just a bit further is a stone on the left with 14 numbered glyphs. Could it be related to the 14 skulls in the Skull Room? Take a photo of the glyphs. Keep going down the tunnel until you reach another chamber. Down on the right is an Atlantis Skull. Opposite is another exit and to the left is a hole in the wall. Leave by the other exit and keep going until you reach a doorway on the left just before the dead end. Pop down and you will be greeted by a sacrificial chamber. Nice. Round the back is a Stonehenge Skull. Back the way you came until you reach the chamber with the hole in the wall. Take your time and explore carefully - it looks like it's really easy to miss stuff in this game.

It looks like you have to do the following: As soon as you enter, turn right, take box, open it and take the Maya scroll. Go forward once, turn left and pick up Giza skull #3 from bottom shelf. Go to the opposite wall and pick up Easter Island skull #3. Look at the skull puzzle at middle wall. Then you position the skulls properly on the middle wall - there are pictures of this to help you in the walkthrough. Lastly, the walkthrough says: The skulls move to make an opening. Enter through the opening. Pick up Atlantis skull #3. Look close at the circular carving with a skull at the center. Looks familiar! Zoom in on the gold glyphs at its round points, from bottom left to bottom right: Stonehenge, Atlantis, Maya, Devil's Triangle, Giza and Easter Island. Exit the room. I can see that you really have to be thorough in this game, as it would be easy to miss something. I think I know why I never played this game - it looked too complicated.

Is this where you are? From the center of the chamber look right. Enter the passage way and keep going right to the end. Pick up a Devils Triangle Skull. Turn round and walk back 3 clicks, (just before the stairs) look up and you will see a shaft in the roof. Climb the shaft and look around. Pick up the Number 3 Bell from the plates on the floor.
Climb back down and return to the Tall Chamber. On the other side of the chamber is a cracked flagstone. Use your crowbar to lever it out of the way and climb down the stairs. At the end is another chamber with a statue in the center. Click on his right hand and he sticks his tongue out. How rude. Tie the barbed rope (remember picking that up?) to his tongue and left hand and then pull down his left hand. There is a crash and one of the wall panels falls down. Oops. Take a look at what you have done and climb down the stairs. There is a bug here, as you go down the sarcophagus is open but when you get there it is closed. Shove the lid to one side and collect the Mask and the Devil's Triangle Skull. Climb back up and take a look at the table at the back of the chamber. Pick up the Mayan Skull and Number 4 Bell. This is where I am seeing "tall chamber" in the walkthrough. I would not be able to provide a better description than the one above in the walkthrough.

I meant a map that you could access throughout the entire game - but looking over the walkthrough, it doesn't appear to be that way. There are maps scattered throughout the game, I can see that, but it may be that the maps are only available at each individual location.
There are those maps that you can print out from the walkthrough, though, and that's way better than nothing.
If you load up a previous saved game, you will have in inventory all the items you had up to that point. That is why if you do go that route, don't delete any of your most recent saved games, or you would have to re-do part of the game. I don't know how many saved games this game allows, but if possible, I would not delete any saved games you have already made, unless they were saves you made very early on in the game. If you just travel back to a previous area without loading up a previous save, you won't lose any items you have currently.

According to the walkthrough, bell #3 is in Chichen Itza. Here is an excerpt from the Chichen Itza portion of the walkthrough: Chamber with Side Halls: The chamber has 2 side aisles. Forward and look at carving on side walls. Forward once again and turn left. At the middle of the left side aisle is an access underground.
Left Passage - Go forward into passage that goes down. At the very end of the passage, pick up Devil's triangle skull #1. Turn around and go forward 3xs.
Blowing Horns Secret Room - Look up and climb up to a secret room. The room has murals depicting men blowing horns. Go to left wall and look down at the plate. Pick up #3 bell. Go down the shaft and continue back up to the chamber. Hopefully that will give you enough to go on to find it in the walkthrough.

Someone who has played this game, oldbroad, said the following a few posts ago: You just need to figure out how to get out of the location you are in and then where you need to go. It sounds like a careful reading of the walkthrough should help you out here. Take a look at the walkthrough, at the part where you are at right now, and figure out how to exit the area.

Aren't you in Chichen Itza now? Are you in the underground passageways?
I maybe shouldn't be poking my nose here since I don't really remember much of the game. Just trying to help if I can by looking at the walkthrough and UHS hints like you are Marian.
Does any of this sound familiar or help?:
I can't find six bells; where are they located?
All six bells can be found in the underground passageways.
Four of them are in fairly close proximity.
The four that are close together are all underwater.
They're all in the same pool of water. How do I find the correct pool of water? I've found the pool, but where exactly are those bells?
The final two bells are in rooms connected to the underground passageways, but not immediately apparent.
For one, you'll need to lift your sights.
It is connected to the left underground passageway, as you initially entered the main underground chamber.
Move up this passage until you reach the end, then slowly return, looking around as you do.
Pay particular attention to the ceiling.
You should find a passageway leading up to a new room. Look for the bell on the floor of this room.
The last bell is the most difficult to find, because it is in a room that is initially hidden and closed off from the remainder of the passageways.
You'll need to find its entrance, and figure out a way to open it up.
The entrance to this hidden passage is in the main underground chamber. How do I open the hidden passage?
