I have the Doom Collector's Edition CD running on my Win 7 64 bit computer (it contains Ultimate Doom, Doom 2, and Final Doom). It's running perfectly as a Windows program (not DOSBox) using Doom95.exe. It runs full screen in 640x480 resolution. In order to get the mouse to work in Win 7, I had to use this patch,
DMouseXP.zip . It patches Doom95.exe so that the mouse will work in XP (also works For Win 7, and will probably work for Vista as well). If anybody has trouble with that link, I can email it to you. Just send me an email, and I will reply with the file attached (it's only 227k). If you use that patch, you can only run it once. If you try to run it a second time, it wants to undo the changes it made to Doom95.exe, even if you run it on a different copy of Doom95.exe. The Doom Collector's Edition uses three copies of Doom95.exe in separate folders (one each for Ultimate Doom, Doom 2, and Final Doom), so I had to patch one, and then copy the patched Doom95.exe to the other two folders. The Doom95.exe launcher took a really long time to load, but setting the compatibility to Windows 98 (all 3 copies) fixed that, and they're all running perfectly now.
