I've never been sure and have never seen an explanation. I think it has something to do with whether the installer is 32-bit or 64-bit, but I'm not sure. I see that Bill has finally partnered with someone to take WinPatrol over - Ruiware. There has been something about a long-term family illness and him not wanting to give WinPatrol up to someone who would load the download up with Toolbars and other junk.

.msi is a type of Windows installer (.exe is another one)
Here are a couple of links about the differences

I've seen program install files that came as .exe for 32-bit Windows, but .msi for 64-bit Windows.
For example, 7-zip installers are like that: http://www.7-zip.org/

But I don't think it has to be that way.

It doesn't matter which you use, as long as it's for 64-bit Windows if you have 64-bit Windows -- or for 32-bit Windows if you have 32-bit Windows.
