I used to make manicotti, but I never used a bag.
I'm not sure what "bag" you're talking about.

I'd boil the manicotti shapes, drain and stuff them, put them in the pan, pour sauce over them, sprinkle with parmesan cheese, and cook them in the oven.

No "bag" needed.

I was about to say the same thing... what bag? I just stuff them, pour sauce and cheese over them and bake.

Spoon the cheese mixture into a Ziploc plastic bag. Clip one corner of the bottom of the bag, about 1/2 inch. Pipe the cheese filling into the uncooked manicotti shells. Start on one end of the manicotti shell until about 1/2 full, then pipe the mixture into the other side filling the shell, or a spoon.

It is easier not to use a bag.
Use your fingers and a spoon.

If you don't believe me, try it both ways and see for yourself.

Ive used large pasta shells. They look like oyster shells vs a tube. Similar preparation but a little easier to fill. Shell closes around filling which, unless the shell breaks/rips, doesn't leak out. Just thinking about it makes me hungry. Made this dish fairly often when I was married. Too much work for just me.
