Am I Missing Something? Or does this game's design allow for only one save. It appears your only option is to overwrite your a single manually saved game.

Press Escape and you can save your game. What I don't like is when you load a game, it takes you to another place! This is an awesome game if you're a Tex fan.

How do you bypass a puzzle if you don't want to solve it?

You can only skip puzzles in Casual mode. In the demo, if you right clicked, a menu would open up where there is an option to skip a puzzle (not sure if it's the same way in the full version - I haven't started the game yet).
