Bert,
If you use something like CCleaner that removes stuff like cookies and temporary files, that might be your problem. At least, it might be if you're using an older version of CCleaner. The latest version seems to let Flash games alone so the saves don't disappear on you.
At any rate, it's not the game. I'm playing Botanicula and the saves are right there every time I come back.
Gil.

Thanks, Gil.
I remember Machinarium having the same problem, with saves disappearing because of CCleaner.
I'll move this thread across to Glitches as it's not hints related.

I've just finished the game and when I click on Resume Game, I'm taken back to where I was when I last played. After getting into the game, if I click on Load, my saves are all there.
You do have to click on New Game or Resume first. Then if you click on Load, your saves are listed.
EDIT: Since I finished the game, I ran my CCleaner and like traveler says, it did not erase my game saves as it did with Machinarium.

Oh, that's a different story. Some anti-virus programs will also delete flash cookies unless you them them not to. There are some threads at the Amanita website about disappearing Machinarium games. Machinarium Forums

Bert, I moved the thread to Glitches because Glitches forum covers technical queries with getting games to work correctly -- and your disappearing saves sounded more of a technical problem.
