I always did as Morrigan asked but I don't think it effects you reward either way.

The thing about Dragon Age is that the characters (in the game) might be lying to you - just to obtain their own goal(s) in the long run. In the end, you get to decide whether to to trust Flemeth or Morrigan. As I understand, killing Flemeth will help you get the book, Morrigan wants - thus making one of the rare? Morrigan approves moments in the game.
The point is you can't trust anyone in this game, all characters have their own motif(s) for doing something...

Thank you, karsten and oldman. Karsten, may I know what YOU chose here? I haven't had much time for playing computer games lately, so I'm sad  to say that I'm not very far into the game. Hopefully, I can get further in the game when I have a vacation in about two-three weeks' time or so... I don't know what I'll choose, though. I have an intuitive feeling that either which way I choose, I'll regret it...

Good luck, Karsten. Hope you don't regret. Haha you're right, Hagatha. Oldman, that actually encouraged me to do the same  Thanks. I actually tried it too and she becomes a dragon and hard to kill but I never saved afterwards and went elsewhere.

I've never heard of the ending changing depending on how you handle Flemeth. Morrigan gets what she wants the Grimoire and the baby either way, so it doesn't matter to her or her epilogue.
I think I'm quite ready for another adventure.

Complete the side quests, first. Once you've completed the main quests of gathering all your allies and attend the Landsmeet, you'll be funneled into the final quests for the game.
