Did you get your lemon from outside the temple? Open the door, put the lemon in the space to the right of the door. The door will close on its own in a minute. (I think you have to stay put until it does.) Pick up the lemon juice.
In the control room, you have to pick up the knowledge chip and the fuel cell aggregate from the floor to the left of the console. Go back to the temple and put the fuel cell on the sealing valve on the left side of the room. Go back to the control room and go up to the console. Flip the switch on the left, then turn left and push the bottom blue triangle. The transporter should work using the Cl module.

Minstrum, Check these things before you try the lemon. (One might be a trigger to allow you to do it.) As you were coming up the stairs from the cave, did you turn on the rusty water valve? In the temple, did you pick up the distilled water and transporter module Cl?
In the control room (the building opposite the temple), did you flip the switch on the center console? If I remember correctly, something lights up (the transport track?). The blue triangle is either on the console itself or on the wall. I can picture the room, but can't remember exactly where.

Minstrum, I had a problem with the lemon, too, and it turned out to be a matter of timing and clicking in the right spot. If you click to the center of the space where the lemon goes, you can get it in there, if elsewhere it just goes back to inventory. It took me about 20 tries, maybe more, before I gave up and asked my more coordinated partner to do it.
Of course, he got it in one!
